Just wanted to clear this up.
I'm gonna give MJ a try for all my digital photos.

One thing I'm not too clear on but one thing that is really gonna persuade me to use it - is the tag data we set stored purely in the MJ db or is it also saved into the files themselves? I want the actual files to have the info in them rather than it to just be in the db.

The tag is stored in the jpg header.  When you reimport, the files go where they should.  Try tagging a few and deleting them from the database, then reimporting them.
