I am quite certain that this is not a Media Center problem.

Is it possible that you deleted albums?

Did you check the Windows Recycle bin.

Something similar happened to me a while back where the first 5 or 6 tracks of every .ape album was deleted from my HD but still showed up in MC. No one was ever able to  come up with a reason, I eventually did a win2k repair install and it hasen't happened since. It is curious that it only happened to the .ape files and not to wav or mp3.
