Most likely this is because MC has to write all the tags to the files. With APE, tags are at the end and the file does not need to be rewritten. With FLAC, tags are at the beginning and if your padding block is not large enough, the file needs to be rewritten. Otherwise, they should be pretty much the same import speed.
