When selecting some files with left mouse button and holding down CTRL, then selecting multiple files with right mouse button (with this rectangle selection), the first selection disappears. Is this intended behaviour? I would assume that holding down CTRL would allow to add files independently of what mouse button is pressed.

Why should you use right click when selecting other than one whole group?
You can't do that in explorer either.
