The simple answer is yes, if you change the field Use Bookmarking to Yes.

The more complicated answer is:

If Use Bookmarking = Yes
   bookmarking is on
Else if Use Bookmarking = No
   bookmarking is off
Otherwise Use Bookmarking = Default
   If Media Type = video
      bookmarking is on
   Else Media Type <> video
If Media Sub Type = podcast or audiobook
           bookmarking is on
      Else
           bookmarking is off
      Endif
   Endif
Endif

You can edit the field Bookmarking in the tagging action window or you can display Bookmarking as a column in your view.

You can set the option for every file seperated.

Right click at a column and go to "columns -> use bookmarking". Now you can select the files you want MC to remember. Just change the value in the "use bookmarking" field to "yes" for using the bookmarks. If you want to check wether a file already contains a bookmark, you may add the column "Bookmark".

I didn't find an option where to set the "defaults" so that every audio file gets bookmarked automaticly without activating the setting seperatly for each file. But perhaps anyone else did...
