Given that once the "remove empty directory" change above is implemented I shouldn't get empty directories, I searched for and found a neat little DOS-based tool called "RED" that scans a directory tree and deletes the empty ones it finds.

I tested it on my library and it seems to have done a pretty good job. It also has a query mode so that it checks with you before it deletes each directory.
