MC 15/16 freeze in theater view when using madVR and playing mkv files

Which version? Make sure you do not use 0.44-0.46. Lots of trouble, see at http://forum.doom9.org/showthread.php?t=146228. Version 0.43 or the most recent 0.47 works fine, at least in my setup.
