Does mjukebox allow you to put a 2-3 second pause between songs so a minidisc can mark tracks when downloading mp3 files?

I'm not sure I understand what you're asking exactly. I'm assuming you're talking about downloading music from MJ into your minidisc player, yes?

How exactly do you transfer files from MJ to the minidisc?
And what version of MJ are you using?

Doof,  you don't actually 'download' files to a MiniDisc machine.  You play them back to it and it takes the audio or digital music and encodes it to the ATRAC format onto the MiniDisc.  A MiniDisc recorder will interpret a silence of a few seconds as a break between tracks and will split the incoming music into separate tracks instead of recording it as one long single track.

So the answer to the question is 'Yes', and Matt gave directions to where this can be adjusted in MJ's settings.

And gcalderone, after you select 'gapped' playback, you can use the slider to adjust how much silence there is between track playback.
