I have 9000 photos in my library.,

They are all album art photos that may have loaded when I loaded all my music into my music library. If I delete them because I want to start loading my photos into JRiver will I lose the album art in my music library?

As long as you only delete them from Media Center's library, it won't be a problem.
 
When you delete the files inside Media Center, you will be asked whether you just want to remove them from the library, or remove them and delete the files.
You only want to remove them from the library.
 
The album art should be embedded into your music files, but there are cases where it may not be. (e.g. using media types which don't support embedded artwork)

Just add a filter in your photo viewschemes where you exclude all files (photos) located under the toplevel node of your music.
