File conversion loses Replay Gain tags

I recently converted my entire music library from WMA lossless to FLAC.
I applied volume leveling while the files were still WMA.
Everything is working fine in MC 20.

Recently I tried out Foobar and noticed that it was not using Replay Gain.
I found a few multi-channel FLAC files that were not converted from WMA and Foobar found the Replay Gain info.

Finally I went back and ran Analyze Audio on one album in MC 20.
I have to uncheck "skip analyzed files" because MC20 still displayed all the volume leveling info for those files.
When I played the files again using Foobar, it found the Replay Gain info.

So apparently something happened during my WMA->FLAC conversion.
Is MC20 using a database file to track the volume leveling?
I know I can fix this problem by letting Analyze Audio run overnight, but I am surprised this happened.
