File conversion misbehaving with VST plug-ins

When using certain external DSP processing such as Voxengo plugins (I am using Elephant) file conversion is inserting silence at the start and cutting off the end of each track.
I've run a few tests and it seems to be shifting the audio to the right by 1080 samples (at 48kHz) starting late and cutting off the end.
Doesn't seem to apply to all VST plug-ins so it's not a simple case of offsetting by -1080 samples.
This breaks gapless playback.
