Covert format with coverart of an entire collection

I have about 400 cd’s that I have ripped with the APE format and have cover art stored in a separate directory.  This works good with Jrivers, but I need it to work with another application that does not support APE.  I would like to convert this entire collection to WMA or Flac and have the cover art stored on each file like my mp3’s I use for my portable device.  How can I do this?  Is it possible to tag each file with the cover art?  I am not to worried about space, but I do want the best quality.  I guess all lossless formats would be the same quality?  Thanks for any help you can give me.
