Do you definitely have a Master License, and not just two licenses? The Help/Registration Info dialogue will tell you.

I suspect that if you enter your Registration code in this page: http://jriver.com/purchase_21_master_as_upgrade.html you will be told what your options are. Try it.

Yes, I definitely have a Master license.
If I try to put my registration code on the upgrade page it tells me I have to pay $29 to upgrade. If I ask to send me the registrations codes by email I receive 3 codes:
JRiver, Inc. Media Center 20 Master
JRiver, Inc. Media Center 20 Mac
JRiver, Inc. Media Center 20 Windows
The first one (master) was sent to me after I purchased the Windows version, with an email saying the following:
Good day,
We have just sent you a free Master License for JRiver Media Center because you have purchased two or more licenses for JRiver Media Center 20. Thank you for your purchases.
To use the license, please read this carefully. You must download and install the most recent version of MC20 and then restore the license. The Master License will work on Windows, Mac, and Linux. Your old licenses will also continue to work. If they are already licensed, there is no need to use the new Master License.
