So I have this problem every time I upgrade. I have 3 libraries. When I upgrade from an earlier version it only upgrades the default library - how to I then add my other 2 libraries?
It feels like I should do this from the library manager\add library and point it at the local library files, but I'm not sure where they are?

I think you can do this:

In your old version, load the library, backup from File > Library.

In the new version, make a new library with the same name, switch to it, then restore the backup you made.
