Hmmm . . .
#1. make sure you have the latest version, available at the top of the MC12 board.
#2. Post your sys info, available under help/system info.
#3. Just to be clear, there are two places you want to enable FLAC. Under tools/options/file associations, just as you mentioned, and for auto-import, under tools/auto-import options/auto import folders/<any audio auto-import folders you have>.
#4. I just checked my version, and FLAC is sitting there, pretty as could be. If your version is missing FLAC, I'm confident it will be put back in there fairly quick.
