Handneld Player Sync: Managing Duplicates

I've reorganized the audio files on my HDD and made a mistake in not keeping track of what's already been synced with my handhels.

I have Media Jukebox and a Cowon D2 16 GB Digital player.  Is there any way I can Sync my HDD's master folder and remove duplicates as J River encounters them on the fly on my handheld, or am I destined to delete them one at a time?

In handheld options, there is an option for "remove files not in sync" or something like that.  It will remove (from the handheld) anything you're not trying to sync to the handheld (from the PC).
